The problem you had with your remote on the 50ES not working with something plugged into the S-Link port is a known problem.

From what I've read previously on this forum and others is that the Sony S-Link system is pretty worthless. The only thing I've ever been able to do with the S-Link on my Sony DSS, DVD, and receiver is to get the receiver to switch to the appropriate input when one of these devices is powered on.

As far as I know, S-Link will not pass through the IR commands to your other components.
