Alternate subs for Atlantic Tech 350thx

I recently purchased the Atlantic Technology System 350 with 2 subs. I am disappointed with the subwoofers bass response. They sound terrible in THX mode and somewhat boomy in other modes. I am running a Parasound 1205A and PSP/1500 THX pre/pro. Are there are alternative subs that would make this sound better? I would prefer to keep the price under $1,000 for 1 or 2 subs.
