In this configuration it will be time aligned with the rear loudspeakers, the outputs of which should be stet to "Large" (or full-range). Sub-woofer placement is tricky, you need to spend some time getting it right, but the rear sub-woofer should be at the back of the room, somewhere between the left and right rears and ideally within the off-set range, approximately three feet. If you don't connect a sub-woofer to the LFE output of your processor/receiver, remember to go into the menu options and set sub-woofer "None" or "Off". The LFE will then be re-routed to the front pair of outputs.
