I have 3 subs in my system and getting them integrated with the mains and each other was vastly simplified by using an Audio Control SA-3050 RTA.

To deal with problems you should leave EQ as the last step. First work with positioning of the subs to get the most even response. Then you want to work with phase, level and crossover points between the subs and your mains.

If you are looking at areas of large peaks EQ can be very effective in helping out and may be a better choice then tube traps. By getting rid of the peaks through EQ you save amplifier power. EQ is not a good idea for drop outs though as it requires much more power and makes your subs life much more difficult. I use 30 band 1/3octave EQs on my mains and their subs.
