Subwoofer location/settings

Yes, but only if you have a Dolby Digital system. For music and Dolby Surround material I think the 100Hz crossover is a little high for the SuperOnes so if Dolby Digital isn't involved a high-level set-up might be preferred.

: Q 2: Does the length of the line level cable to the sub amp (30 ft) affect the performance of the sub?

No. Some high-end sub-woofers are supplied with cables longer than 30ft. Provided you're not picking up any external noise (hum for example) it's fine.

: Q 3: Was I wrong to set the main speakers as "small"?

No, technically the NHTs are "Small", but I would prefer a lower crossover - 80Hz for example.
