The 656 has S-video switching for all video inputs, including the front-panel.

I'm almost positive that according to the manual, the OSD is only active from the composite output. I have not verified this, though.

Sounds like you've already noticed it. ;)
Depends on various factors such as the impedance of your speakers, bass content, 3D bass on/off, but, yes, it has the potential to be annoying. It does seem to come on too often/early in my opinion. There is an un-confirmed rumour that Onkyo will "fix" it.

As noted, yes.

I consider a "learning" remote that only learns 12 keys to be a "quirk".

According to SR review of the 555, the sub output level must be kept at -16 or lower, or the output will overload at moderate volumes. This will require the gain on the sub amp to be set quite high, in my experience. (See the testing section of the article).

Minor quirk: remote speakers do not get the benefit of tone controls, presumably because they use the surround channel amps.
