"Matrix" mastering problem?

If you are just talking about the in-progress look at the bullet time sequence then what you are seeing is completely normal. The whole point was to show you how the scene progressed from conception to reality. Since there are only a limited number of cameras situated around the room, computers were used to "fill in the blanks". The in-progress view shows the scene before the blanks were filled in (thus the 'flickering')
